Phosphorus (P) is a critical nutrient for plant growth, yet its bioavailability in soil is limited due to rapid immobilization by metal ions. Phosphate-solubilizing microbes (PSM) offer a sustainable solution, but their field application faces challenges due to diverse forms of insoluble phosphate (InP), technical bottlenecks in screening, and poor survival in competitive soil environments. This study developed a bidirectional high-throughput screening approach to assess PSM efficiency on different InP forms and screened ~1,000 rhizosphere microbial strains from Arabidopsis thaliana, Lotus japonicus, and soybean (Glycine max), identifying Pseudomonadaceae and Comamonadaceae as dominant PSM families. Based on evolutionary traits and InP preferences, a synthetic microbial community (SynCom) was designed, successfully promoting soybean growth in field trials. Furthermore, we demonstrated that low-P stress induces pqqABCDE operon and gcd gene overexpression, increasing gluconic acid production and enhancing P solubilization, a mechanism conserved in Pseudomonadaceae and Comamonadaceae. This study provides a systematic framework for PSM application, overcoming key challenges in field deployment, and contributes to sustainable agriculture by developing effective microbial inoculants to enhance crop productivity and reduce fertilizer dependency.
